Kariya wins the Fourth War by not sucking as much AU. Kariya and Kirei's alliance persists and Gil is defeated before the end of the war.
Kiritsugu survives and adopts Shirou - a year later, he's killed by Kirei in his home, while Shirou is hidden in a closet.
Ultimately Kirei finds and adopts a traumatized and amnesiac Shirou and raises him into a terrible little monster who believes Kirei has always been his father.
Still closely associated with the Matous, Kirei leaves young Shirou in the family's care while on church business - Shirou and Shinji, both maladjusted and attention starved, become gross boyfriends.
Shirou enters the 5th War and summons Saber, thanks to having Avalon still inside of him. He does OK but then he pisses off Rin and Archer and dies.
Post-death, he found himself in Thusia. Many Things happened, but ultimately he triggered memories of Kiritsugu's murder by... murdering Kiritsugu. Identity issues abound.
